Unfortunately, since iOS5 came out & once again broke the way ipod/iphone databases are setup, MM cannot sync to them directly. We are all hoping for a fix but it seems that given how long it's taking this time that Apple has made it particularly difficult...

I have been synching IP4 using MM but since IOS and itunes update all songs not in itunes are no longer playable on iphone. Download&install MM4 Beta. Select the music in the iPhone in the left panel. hit ^R. Move/copy all the songs to your hard drive. Add the files to iTunes. Resync using iTunes. You may need to play around a little with the iTunes configuration because (if you're like me) you've changed the iTunes ...

A common reason for using FLAC over WAV is to reduce bandwidth when sending to remote speakers such as when using UPNP. I have seen people having issues playing WAVs over slow links like WIFI that do not appear when the songs are compressed with either FLAC or MP3.
