I am in the process of moving all my music back onto my HD after the sync went nuts somehow. I have noticed in a lot of the folders the songs have been duplicated and have a four figure number in front of the actual file. Do these files actually take up 'space' on my SD Card, and are these the files that contain the Stars and Play Counts?
At the moment I have deleted them so I don't have all the songs duplicated on my HD taking up a ton of space. If I need to I can always restore them from the Recycle Bin.

Generally yes. You'll need to check if this is the case for you though as we don't know exactly what you've been doing.
Is the duplication on the SD card? Then you may have been using Send To > Copy or Move as that will duplicate files unlike sync.
