Syncing to HTC HD2 with Desire ROM

When syncing to my HTC HD2 with Desire ROM all files are copied to the root folder allthough i set \my documents\music\artist\album in sync-options.
Is there something i got wrong?
I know it worked one time, when i tried the settings.
