That's explained in the link above. You can use Auto-Organize Files or just Cut & Paste folders in the Music > Location or My Computer node.

You can uninstall iTunes, no problem, but you need to keep the media files in the iTunes folder (don't delete them). The files can be moved using MediaMonkey if you wish to store them in a different folder.

If you're referring to where newly Ripped files are stored, you choose where in the Rip dialog itself.
