This started happening to me when I updated to 4.0.6.1501. I think I haven't upgraded since 1476, but can't be sure.
I have 4 autoplaylists and 4 regular playlists in auto sync. Since the upgrade, one of the autoplaylists went missing. It still syncs the files, it's just the playlist that isn't visible on the ipod (classic, 6th gen, 160GB).
It consistently failed to sync the same playlist, so I thought it might be a song. So I created 2 playlists, MP31 and MP32 and divided the songs from the autoplaylist into these two. It only synced MP31. So I divided the songs from 2 into 1, and so on, until there was only one song on MP32, which still wasn't syncing. So I took another song from another playlist which was syncing and sent the remaining song to MP31. MP31 was now fully synced with the exact same songs that the autoplaylist had, but MP32 still didn't show up anywhere.
I have since made more changes in other playlists, and now it's a different autoplaylist that's missing. The songs are all there, it's just the playlist which isn't loaded.
EDIT: Actually, it isn't 4 autoplaylists and 4 regular ones, it's 5 autoplaylists and 3 regular ones. Not sure if it's relevant, but the OP also had 5, so...
