No, the files don't have links to external Artwork, those links are within MediaMonkey. However there is no setting to not include Artwork when converting.

No, if Artwork is associated with the FLAC it will be with the MP3 files. However you can remove the Artwork from the Properties > Artwork tab from the MP3 file properties after the conversion.

Shotcuts can be changed under Tools > Options > Hotkeys.

Media keys on a keyboard that has them should be able to control MediaMonkey.

Did you check the AudioBooks Collection instead of the Music Collection in MediaMonkey?
Try the Entire Library > Location node (enable under File > Manage Collections) and see if the files are really not in the MediaMonkey Library.

Wine is the common way to run Windows programs. MediaMonkey 5 is expected to at some point run natively on Linux (MAC OS support is planned before this though).

On the Properties > Artwork tab you can associate with any existing image files, thus keeping any organization you already have. Do note that when using external Artworks this link can be lost (if you start a new Library for example) whereas with embedded Artwork this isn't a problem. So I recommend...
