I believe this is a problem with the Download/Podcasts default settings. The option "Delete episodes older than 1 week" is by default enabled. I've certainly got other users with M4a files. What have you got the extensions defined as for ge iTunes device? The mp3 extension is there because converted files for Mm had no extension at all.
