If everything were tagged properly, MM's Auto-organize feature can take care of folders and file names in a jiffy. If the tags are not clean, it won't work, or at least won't work well. I used to have a complete catalog, in Excel, of every album I owned. Unfortunately my hard drive died and the file with it. I have one computer with two drives as well, and the second drive will not work. You may want to check the dBpoweramp forum to see if anyone has asked this question there. Perhaps the ripping programs cannot accommodate the different offsets of two different drives on the same install.

Perhaps this could be changed so things could be made easier. With a large library, and with many different genre labels that need to be distributed to one collection or another, it's quite tedious to go to each genre, select all, and then change the type on properties. Having conducted a brief experiment, I think I have some answers to my questions above. "Type" is an attribute stored in the MMDB; it is not part of a file's tag. Isn't that the answer though, just to select the now playing list when you are doing a scan to avoid having the scan compete with "reading files"?
