I've installed "Quicktime Alternative" and that seems to allow me to play M4A files in MM3 and not screw up Recode for me.

Well I think I've finally found the culprit: Quicktime 7! I installed it on another machine and it started happening there after that. An uninstallation later and everything was fine.
