My music is all in FLAC, which I believe supports embedded lyrics, and I also own MiniLyrics. What I'd like to do is figure out a somewhat automated process for taking the lyrics and getting them embedded into the thousands of songs on hand.
Note, I don't mean just seeing them while they play but actually importing them into the song files themselves. MiniLyrics seems to have this but it looks as if it's just for MP3's.
Is there a way to do that or do I have to resort to doing them one-by-one?

Minilyrics only saves lyrics to tags for mp3 files, it won't for other file types.

Yeah, I gave up on MiniLyrics for that. Now using Lyricator.
