I'm quite sure it can be done but how ? I'd like to have my music in 2 master folders : "users\Music\Master Music" and "users\Music\John Music". That's easily done. I'd also like to have the music auto-organize within each folder. After reading many posts, I've tried adding a new collection for John Music folder. In auto organize, I have a rule's criteria "Collections: music" and a second rule where criteria is "Collections: John Music". MM4 (latest version) always moves all the music back from John Music to Music folder.
How could I keep the music into their own master folder ?

Make sure you set exclusive rules.
So in this case the Music Collection shouldn't include the John Music Collection files. This may require a Master Music Collection and use that and John Music for Auto-Organizing.

My 2 paths are exclusive. Here they are :
"C:\users\Music\Master Music"
"C:\users\Music\John Music"
- In Add/Scan folders I only checked Master Music and John Music, which are exclusives.
- In Manage collection for Master Music Collections
Property: Path/Filename ; Condition: Contains ; search Criteria: c:\users\JGuy\Music\Master Music

This works perfectly, I didn't check the right folder in Criteria for the new Master Music collections. By default Music folder was checked (that includes both collections... ). So we do need to have a collections for each folder.
