I have a relatively small system (130K files) and am not seeing this ... it seems very similar. What version are you using? Have you File-Manage Database->Optimize Database recently?
Where's the db and ini stored
Reporting Bugs
Where tags are stored

It depends on the extra stuff MediaMonkey is allowed to do on scanning. For example duplicate analysis will slow down scanning quite a bit.
