Check the Sync Settings as you may have enabled syncing to both internal and external (SD) memory, which would happen during a wi-fi Sync.

I got an S20FE at the beginning of the year and had to start the sync from scratch. Approximately 30,000 tracks, so comparable quantities.

I also had some problems with the sync (only WLAN, and only playlist based in my case) of these quantities at once, but I finally managed the initial sync by splitting it up to several steps.

Maybe try the following:
- Create a "playlist A" limited to 10,000 random tracks.
- Sync this playlist. If it fails, reduce to 5.000 tracks.
- Create a "playlist B", another 10,000 songs, but "no songs from playlist A".
- Sync these.
- Create a "playlist C", another 10,000 songs, but "no songs from playlist A and B"

... you get the idea ...

Those playlists are only used for transferring in smaller parts and could then be deleted or simply ignored.

i went through the link again and confirmed I had my settings correct.
As far as settings for the internal storage, I make sure there are no options selected and then disable it. This will only have the SD card configuration enabled.

Thinking the files in the \SD card\Android\data\com.ventismedia.android.mediamonkey\files\Mobile Music folder were messing up the sync, I deleted those. Also on the MMA I deleted those in the location tab.
I went back and tried the sync again, but it put the files back into the \SD card\Android\data\com.ventismedia.android.mediamonkey\files\Mobile Music folder even though that path is nowhere in my settings. This does not make sense why the software does not use the folder/path I specified.

At this point, I have tried everything I can think of so my only conclusion is either MMW5 or MMA 2.x has a bug in the software that is no getting addressed. Would be nice if the MM tech team could comment or at least confirm they can duplicate it and maybe fix the problem.

My next step unfortunately is to look at another piece of software that can correctly sync my music to my phone. Not preferred because it gets sloppy using 2 different programs.

Glad to see you got it to work.
I really don't want to have to keep track of two items (Music Library and Playlists) sync together any time I add or change things within the library.

Just my 2 cents.
I should be able to follow the documentation/instructions to get it to work.

That Path happens for certain Android versions where Android put restrictions on file access for Apps. This prevents Sync to any custom folders.
