I have been using MM for years and all of a sudden the last couple days I get the following message when i upload new files:
"Remove unavailable files
The following 13 files could not be found in there expected locations:
Do you want to remove them from the library?"
How do i stop this?

It sounds like you're using Add/Rescan Files to scan for files. If you have Remove unavailable items enabled the scan will also let you know that it found files in the scanned location in your Library, that weren't found in that location saved in the Library. This happens when you move/rename/delete files outside of MediaMonkey. You can remove them if they no longer exist or have Locate Moved/Missing Files try to locate them in their new location.

I am not removing an files. I manually click Add/Rescan Files to add new files to library. I also have an Auto-Org rule which moves the added files to a specific location once added. Now when i click Add/Rescan Files, i get the "Remove unavailable files" message. I never received this message in the past.

As explained, it means that MediaMonkey found files in it's Library that aren't located in the location it has for these files. The files are probably listed in Dead Links too.
